IETester IE6 much faster than IE6 native

I'm using the IE6/XP SP2 combo from Microsoft to test a Google maps application I built that renders about 5000 markers at once, using a clustering algorithm.

Native IE6 on the box (XP SP2, IE6 v. 6.0.2900.2180) runs it very slowly, taking about 30 seconds to draw the map whereas IETester IE6 draws it within 3 seconds. I can see the JScript version of both (v5.6) is the same. Any idea what would be causing the discrepancy?

I should add that IETester is installed and running in the same VM.
